First, I would make sure we understand that the church is you, me, what I call "forgiven fallen folk".
That said, as the church, I use affiliate marketing, Adsense, and have plans for ebooks on felt need topics of interest to the wider web community.
I try to avoid church type jargon and address issues like career change, financial struggles, and personal problems needing answers.
Any references to Christ and evangelism are more of a "by the way" reference. I try to avoid what I call "in your face evangelism", which to me is not evangelism if the people needing the message avoid the message.
That said, I do have a website that addresses a very specific Christian topic -- pastor appreciation. But the niche is so small that it produces just enough income to pay for its existence.
